If a weak Pokemon, one with 0 Special Attack stat, was to use Flamethrower, then it would be the same as a normal fire and do no damage.

Stop trying to drag moves into this. They are a completely separate thing. If they were the same, a Pokemon that can be hurt from Bubble would also be hurt from Rain Dance, because both is just water. Rain Dance would actually do more damage, according to your logic.
