Zygarde main purpose is TO DEFEND THE ECOSYSTEM, now what that means is whenever someone or thing fucks up the ecosystem, I.e over population of a species,The genocide of another, fucked up time cycles, etc...
Zygarde's ability allows it to negate the aura that causes the first two problems, and then any problem afterwards it will beat the living shit out of the cause. In short it's only part of the xy trio on the grounds they cause the biggest problem of any ecosystem

The real question is: whose lore trumps whose? The anime and manga tend to do their won thing, with the anime being about as consistent as May's breast size. The game's a bit more level, but still leaves a lot open at times.
