The character in the first episode wasn't Red. He wasn't even a character, his name was TRAINER, because he just represents the player. Episode 1 wasn't supposed to detail any canonical story, it was purely conceptual.

That said, although Blue/Green having Blastoise in his Generations short implies Red has a Charizard, that doesn't make it canon to Origins. We don't even know for sure that every Generations short will be canon to one another.
