Using already existing casings is cheaper, especially when you're putting out two versions of the same game. I think the closest they came to making custom cases again was with HG/SS, since they needed a window in the cartridge for the IR blaster to communicate with the Pokéwalker.

heart gold soul silver, black black 2 and white and white 2 all had infrared built into the cartridgaes

heartgold and soul silver was for the pokewalkers, in BW B2W2 it didnt use the pokewalker but instead used it along side internet and local Wireless for trading battling and some social stuff.

It should have been done for remakes, or at least color their cases.
