After losing at Viridian Gym, Giovanni hid in a cave for three years, and was heavily contemplating returning to Team Rocket when you meet him in HGSS. Origins Giovanni is different from Generations Giovanni.

I wouldn't say Generations Giovanni is 100% based on the games, since he still shows regret at the end of RBY/FRLG which is absent here, but they definitely based him on his HGSS incarnation.
