I half-expect the running gag to be that they still have trouble telling the difference between it and Pikachu, even after they realize it's Mimikyu for the first time. I don't think TR will catch Mimikyu, but instead Mimikyu will stalk them. Similar to that rich lady's Snubble stalking Mewoth in Johto. Mimikyu wants to be loved like Pikachu. Mimikyu will see that the TR trio are always trying to capture Ash's Pikachu and will intentionally get caught in traps Team Rocket sets for Pikachu.

Team Rocket are actually some of the more popular in characters in the show in Japan.

Their portrayal during BW wasn't really well-liked there, because it removed most of what made them likable characters to begin with.

Rotomdex and Mimikyu both looked super cute to me, and drew me to Sun and Moon instantly. And from the looks of things, both will be regular cast members of the anime, Rotomdex as Ash's dex, Mimikyu as the Rocket's Pokemon.

Yes, and? Bewear's popularity is pretty much solely consisting of stupid jokes anyway. His design is supposed to inflict uneasiness and with that situational jokes. Him going to the running gag characters was a given and the possibility of him getting popular with the kids due to said running gags is better than one throwaway episode that no one will give a shit about and consequently disappearing forever in the literally who rows of Pokemon.
