How exactly? Gates to Infinity has a lot of flaws, but it has nothing to do with 3D except that they needed more time to work on it, which is not a problem with Super. Super has a few problems completely unrelated to 3D, and the DS games do have their own problems.

Team Meanies was better in every single way. Team Skull never did anything worthwhile besides bullying you and making you not eat one time.
They also show up like two or three times before never showing up again. They're one of the weakest points in the game.

Even if they didn't much of anything in context to the story I still think they were a fun addition.

However they DID set up the Water Float thing that made the main characters grow closer to Dusknoir.
