Yellow is canon because in GSC/HGSS Red has Pikachu, and all 3 starters on his team, which is only possible in yellow version
Crystal, Emerald, and Platinum are debatable, but i choose to believe they are canon cus they have a clearer story
Black version is canon because other games mention N riding a white dragon pokemon, and he only takes Reshiram as his partner in Black version.
i havn't playeyed B2/W2 so i can't say
it's also hard to say in X/Y but i lean towards X because Lysandre's plan was fucking retarded in Y version

LGFR and HGSS are canon if B2W2 is canon. The PWT has the remake designs for Red and Blue, and Red uses his team from HGSS.

Remakes replace the originals in canon.

So RBY and GSC are non-canon while FRLG and HGSS are canon.

ORAS take place in a different universe than RSE.

There is no canon. This is just like Spongebob or Family Guy. Some things are always canon, such as Spongebob working at the Krusty Krab or Peter and Lois being married or Pokemon existing, but there is no real canon and you will see inconsistencies whenever they creators feel like it.

In my opinion it goes FRLG=ORAS, 3 year gap, HGSS=Pt, 5 year gap, BW, 2 year gap, BW2=XY. All games that don't have mega evolution should be assumed to have it because they will in their remakes. I also prefer for the red version/3rd version to be the official one so FR=OR, 3 year gap, HG=Pt, 5 year gap, W, 2 year gap, W2=Y. Of course this is just my head cannon and should not be taken as fact.
