Other than the ''top 5'' word in there, i think that's a good question, which were the best evil teams in pokemon, which one got closest to actually accomplishing their goals, which one was the most evil in purpose, which one was the coolest, which one was the worst as in they shouldn't have even tried.

Team Aqua + Magma got the closest to actually achieving their goals but were also the worst because they didn't realize how stupid their goals were until the world was literally about to be destroyed.

Coolest is subjective, but I'd argue that the most evil are Rocket and BW2 Plasma. All others have some sort of backwards 'altruistic' motive, and see their methods as the path to a better world, but Rocket and Plasma2 simply wanted money, power, destruction etc., just for the sake of it.
