Past/Future

One takes place in Ancient Times. One takes place about 100 years into the future. In Past you can play right after the origin of Pokemon is created. You can catch the fossilmons in their original form and there's lot of other extinct pokemon and prevo's to collect as well. In Future most of the pokemon you know and love have evolved, died out, or been replaced. Maybe there's a new type or two.

You could probably make a game for every major time period in history. Renaissance, Scientific Revolution, Industrial, Roman, etc. I've wanted this for forever.

Pokèmon proton and Pokèmon electron
Takes place in a virtual world, where the legends have the power to rewrite the code. Team Surge caught one and is using it to gain absolute power. The devs send you in with packets of rewritten code to fix the messed up places, and while there's no gyms, there would be 'treks', which would be fairly long expiditions into areas of ruined code in order to fix it.

Those are two versions. Those are two different games.

Pokemon Blossom and Pokemon Glass.

Blossom has you explore a region with the most varied natural ecosystems yet, with a few small towns. It's box legendary is a Grass / Water gigantic seed with numerous vines and tendrils coming out of it.

Glass takes place entirely within a huge metropolitan city based on Shanghai, with different areas like business centers, neon-lit shopping malls, industrial areas, sewers, seaside marinas, etc. It's box legendary is an Electric / Poison monster based on raw energy and radiation.

Would work better if it involves time travel. That way you can still have a main game that's the same for both, but then when you time travel in one game it's to the past and the other to the future. And you'd have Past and Future versions of pokemon similar to Alolan Forms

Region is based on the British Isles and Scandinavia. Many Pokemon are inspired by Celtic folklore, Arthurian legend, and Norse mythology.

Topography is cold and littered with islands. Water routes are uncommon due to the climate, instead many long bridges and underwater tunnels span the seas.

That's the point of a legendary Pokemon, it's supposed to be special. The other exclusives, however, do work towards making people use the trading system (which is really easy to use in the current gens).
Hell even if you only get one box legend, it still encourages people to trade with friends in order to complete their Pokedex.
