inb4 Aether Foundation is actually the antagonist team and Lusamine has good intentions and hires the evil scientist Faba to work on her projects but under her nose he actually utilizes Aether's resources to accomplish his less than altruistic goals so you work to take them down with occasional help from Team Skull who have decided to take a temporary break from their criminal activities because Faba's goals hurt them as much if not more so as anyone else.
