I don't see how stuff like gyms and the league are stale. It's permutations and changes to the same thing, but the story can be layered on top of it in interesting ways that haven't been explored - and instead of exploring those, they scrap it entirely. No more badges, or gym leaders, or champions. Mainstays of the series are gone. Like, consider this example: from now on, whenever a thread is posted about your favorite champion, you won't be able to say the Alola champion. There won't be one. It's just that they're leaving behind tons of stuff just to make these games unique.

It's still perfectly possible that the gym challenge is there on top of the island challenges, and the League is at the end of the game just as it ever was.

Rather than jump to conclusions on all the things they might have removed, why not think about all the things they're adding on top of the classic formula? And if it eventually comes up that they did remove gyms, then you'll be perfectly justified in being disappointed about that instead of jumping to conclusions.

I don't see any problem with that. So what if theres no Gyms? Were getting a game FULL of so much interesting stuff, a lush, living, beautiful region, tons of interesting new Pokemon, regional diversity finally implemented, an interesting mix of Team Skull and the Aether Foundation, the Ultra Beasts, and brand new challenges never implemented before. Theres nothing wrong with changing the formula, and seeing how the games looks to be packed to the brim with story and interesting characters, I don't see an exclusion of gyms, or Champions as anything negative at all. The Trials are the same shit as Gym. They're just given a different names and that allows them to play with the setting's lore a bit and give them different mechanics. There's most likely going to be an equivalent to the league too, again with a different name and format to spice things up.

Alola has four island, meaning it's entirely possible we're still getting two gyms per island. As much as SM seems to be trying to shake up the status quo, I honestly doubt they'd go so far as to not only remove the gyms, but also the League from the games entirely. We're not talking about some post-game battle tower or anything here, these are things that have been at the core of pokemon games from the very beginning.

Mind you, if the time comes and they have removed gyms, I'll be right with you over on the disappointment seat, because I've always loved seeing what crazy new designs came with each gym leader.

It was just beating a bunch of trainers of a certain type in a building and solving some relatively easy puzzles along the way so you can then go and beat a slightly stronger trainer who specialises in that type. And you do it 8 times. Sure, it was part of the formula, but it was hardly anything special.

If you had to actually do something different each gen based on your role as the regional professor's helper, that would be an innovative gameplay feature, but gyms were just same shit, different region.
