Notice how odd numbered Regions have multiple teams? (Since Plasma and Neo Team Plasma are separate)
Also remember that Team Plasma in BW2 are the good guys, and in ORAS, only one Team are the bad guys in each game since it's not the Emerald plot. So there is a precedent for the Aether Foundation remaining nice overall.
