The Eevee was his from Kanto before it evolved.

For your theory you could say Red took Blue's Eevee from Yellow version too.

You can say by the fact that in HGSS they have used Yellow appearence for him rather than his FRLG appearence.
Pikachu is the starter.
Charizard, Venusaur and Blastoise are event pokémon in Yellow, as you can get all of them via NPC.
Snorlax is the sleeping road-blocking one.
Espeon is the one obtained in Celadon City.
