I fucked up and forgot to explain. My issue is that the XY battle model makes it look fat and awkward. It looks too much like a plane and not enough like a bird-angel. (Though yes, Togekiss draws some inspiration from planes,)

The sprites are able to show off more detail and reflect that angelic look I really like. Plus it makes it look a lot thinner.

I really like that model actually, reminds me of its Silver sprite where it had relatively short wings and huge body. They kept elongating its wings so much in the following generations that it eventually started to look like Lanky Kong's retarded cousin. Also I love how the back fins (or whatever they are) are in constant synchronized motion.

I'd say most of them survived the transition. Some of them even benefited from it.

Just take Ferroseed for example. The sprite for it has always shown it balancing on one spike, and spinning like a top. But this actually isn't accurate at all. In fact, it actually runs directly against the Pokedex entry for it, which claims that it sticks its spikes into the walls and ceilings of caves and can roll away to escape. Whoever designed the sprite must have seen that it learned Rapid Spin and for whatever reason decided it should spin like a top. Ferroseed's 3D model totally corrects this, and even has its bottom spikes sink into the ground below it.

Some of the models look off but there is some really nice attention to detail.

This, sadly. In the old sprites they used shadows to sort of suggest the texture of more tentacles, but all the 3D models from XY have been pretty washed out and bland in that regard, so it just looks like a solid lump.

It's not an ideal solution because it looks jarring. What I'd do is go to the effort of making dodging animations, which are used for any instance where an attack does nothing or misses. Just one for each 'mon, have it look like a mixture of a dodge and shrugging something off. All Flying and Levitate mons have their animation involve flying for a moment.
