It's amazing how plots Kusaka made several generations ago keep tying in perfectly to the plot he needs to do later based on future games.
Since Pokemon need a trainer to Megaevolve, he needed a character to partner up with Mewtwo. Blaine was conveniently set up as Mewtwo's creator, so it makes sense that he would be Mewtwo's trainer and that he would have his megastones, plus Blue/Green knows him. Furthermore, Kusaka used the whole "Mewtwo DNA" thing he'd done with Blaine to have an excuse for Mewtwo being able to use 2 megaevolutions in the same battle.
He also accidentally set up Alola forms over 10 years ago.

All of the arcs are connected, but some are less than others.

RGB is followed by Yellow and GSC starts off fresh but ends up mashed up with the previous two arcs. Ruby and Sapphire itself are stand alone for the most part but then start plot branches for FRLG (can be mostly read without RS but it does call back characters and places, you'd need to know gen 1 and 2 arcs though to get the ending) and Emerald relies on both arcs along with knowing characters from gen 2 and earlier. It was a kind of "super continuity" arc.

DP is stand alone except for one character appearing that's left the fandom puzzled ever since. Platinum of course follows DP and is also supposed to be read before HGSS even though HGSS is a prequel to DP.

Of course HGSS and ORAS are better to get into having read the previous arcs their remakes are based on, and HGSS especially likes tying back to a few FRLG plot points. ORAS has characters from the Emerald arc and a few from RGB but it's not major right now.

Black and White is standalone and outside of one character at the beginning of the sequel, so is BW2. I think Sabrina appears aswell and PWT might bring more people back but this arc is dead as hell right now and I don't remember if there's any spoilers for what's released.

XY has a couple of returning characters in the most recent chapters but other than one bringing up a plot point from like, chapter 38 that's been recurring ever since, it's not a big deal.

Since Zinnia used Mega Salamence in the ORAS game and her plan involves Mega Rayquaza, Kusaka revealed that the Salamence from the flashback was actually hers and that she was the one that freed Rayquaza.
