Seconf, I would like to have a gym for my favourite types, but dark and flying don't exactly mesh well together, so instead, dark/fighting would be better.
The theme would be balance. Balance between morality and doing what it takes to win. Fighting types being the "Just" type and dark types being the "evil" types would balance this. It would let the trainers know how you must learn how to use all kinds of techniques to win, while not becoming distantiated from the fact fairness is always important. I don't know, something like that.
The badge would obviously be the "balance badge", a heart with half orange, half brown design, that simple.
I'd prefer to be along the middle of the game, 5th or 6th gym. I'd have a scrafty, pangoro, Zoroark and Mienshao. I feel those 4 represent the theme of the gym pretty well both in their design, and the playstyle. It'd be around level 30, no items and mediocre movepools, the dark types would have some annoying moves like sand attack or double team and knock off.

Type combination: Bug and Grass
Theme: Maze-like garden; berry trees, toadstools and flower bushes everywhere; various bug Pokemon living amongst the garden, pollinating and otherwise coexisting with the plants. Trainers are scattered throughout - most of them are just part-time trainers who are mostly there as garden caretakers or hobbyists. As leader, I'd probably deliver a short pre-battle speech about the interconnectedness of nature, circle of life and all that jazz. How the bugs pollinate the plants and protect them from other bugs, while the plants provide food, shelter and even clothing in Sewaddle's case - and that we too depend on the bounty of the plants and their coexistence with the bugs to survive.
Badge: Pollen Badge - a circular, golden badge with many spikes, resembling a basic impression of a pollen grain.

My gym would be Ghost/Grass and the theme would be "haunted woods". Camera tricks and a shifting "hedge" maze made out of trees designed to tire your Pokemon out.

Gym trainers are set around setting the player up with status ailments, taking advantage of how hard it is to leave and keep the pressure, mechanically, to fit the atmosphere.
Badge is two trees with a glaring eye between them, trees are "bent" as if seen through fish eye lens.There's a stark lack of pure-grass types in general, specially ones that lend themselves to the theme.

The gym would be inside a hollowed out glacier. To get to me , you have to fight 3 black belts who will break down a giant wall of ice revealing the second room after you defeat them all. They will use Throh,machop, and each one will have a different hitmon-. In the second room is a giant ice wall in the center,where I'll be on top having a snow ball fight with my cubchoo. To make it able to climb the ice wall, you have to defeat 3 cool trainers. They would have cubchoo, glalie, and Throh. This would reveal a climbing wall on the front of the giant wall.
My badge would be called the frosty badge. It'd be in the shape of a fist with icicles hanging off it. For a TM I'd give dizzy punch.

Theme: A haunted manor. It would look like one of those fairytale castles but all rotting and decayed, there are multiple floors and the leader battle is on a balcony on the top floor.
The gym is full of hidden pitfall traps that make you fall to the bottom floor and the only way to proceed is finding a secret passage that leads you to the upper floor. The trainers in the gym will tell you how to avoid the traps and find the passage in the form of riddles.
Gym leader's team: Mimikyu, Mismagius (highest level), Granbull, Clefable and Banette.
Badge: Haunt Badge, it would look like the front view of a crumbling castle.

For this one, the Gym leader is a super Gung-ho conservationist who is also a seasoned capoeira fighter. The Gym trainers will ask you about your carbon footprint, if you have an unsatisfactory result, vines from around the greenhouse close you into a boxing ring and the battle begins.

Gimmicks aside, I actually really like the idea of Smeargle filling that role. Swap Raticate for Ratata and I could see this being a great early-game gym.
