Hilbert/Hilda and Calem/Serena are the only ones to definitely canonically own a Legendary (all the other protagonists can encounter them, but calming them down by battling them and running away are possible depending on the game). And Reshiram and Zekrom are regarded as living gods who's clash destroyed a country, so I'd give it to them, bar Yveltal death hax.

Actually, I forgot about Brendan/May as I was writing this, since Delta Episode makes Rayquaza capture canon. I'd give it to either them or Hilbert/Hilda.

There's the question of how canon Sinjoh Ruins is though. XY and ORAS had Diancie, Hoopa, and Volcanion ingame events triggered by having them, but it seems incredibly doubtful that those protags caught them. Victini and Manaphy seem like the only mythicals that would have actually been caught.

You forgot Victini. It never leaves Liberty Garden until it's caught, and when you visit in BW2, it's completely gone (and incidentally has a minor event by bringing it there).

Original Universe: It's between Red and Hilbert/Hilda
Ethan/Lyra do not in canon do anything except beat the resurgent Team Rocket with Lance's help and then meet/beat Giovanni at Tohjo Falls.
BW2's PWT only has Red, Blue and Lance returning as Champions from Kanto and Johto, which means Ethan/Lyra is not the Champion of Johto and thus never beat Red.
This applies to the Hoenn and Sinnoh protagonists as well; they don't come to the PWT so we can assume they're not Champions.
Hilbert/Hilda however are mentioned several times in BW2 and did in-canon beat N and Ghetsis by catching the opposing Legendary, making them defacto Champion of Unova until they disappear.

Mega Universe: 50/50 between XY Protagonists and ORAS Protagonists, both of them save the world and capture powerful legendaries. Both of those game's stories rely upon them becoming Champion of their region.
Mega Universe has not introduced the Kanto, Johto, Sinnoh or Unova Champions besides in-game mentions. We cannot infer their strength from references to characters that could be significantly different in this new Timeline
