It's not deep compared to other games, but among pokémon games it is decent. Mainly because we actually know a lot of the details there, about why the towers were built, what happened when one burned down, and how the nearby pokémon and people dealt with it.

Compare it to the story of Zekrom and Reshiram's creation, we know just the bare minimum.
