It does. I had a brainbiy cheating device and had a Raichu eith surf just to try this on Pokemon Stadium. You haven't laughed until you've seen a diglett use fly. They actually programmed an animation for every move o each pokemon.

Pikachu and Raichu both get special surf animations.

Diglett doesn't have a unique fly animation. It just floats in the air like all the other pokemon.
