It's probably not shiny. Remember, male and female Hippowdon have different color schemes.

I found a legit shiny one in XY and had to look it up mid-battle to make sure it was actually shiny.

If it is shiny, the pokemon's data simply has one value set to 1 instead of 0. This single value makes it appear as shiny, makes the star appear, and triggers the shiny animation.
You mistook different color schemes for male/female for shinyness.

That's actually impossible to do, even using PKHex. You'd have to specifically hack your game to do that and it wouldn't even show up as shiny in a non-hacked game. You probably just have a female Hippowdon.
