I think it will be the one with Mega Evolution, the one the games have been taking place in since FRLG.
Trading across dimensions with Yellow version will be what inspires Bill to create the Time Capsule in GSC. And because the HGSS Bill never had that experience, the Time Capsule was absent in those games.
