They clearly killed him off in XY because they already had Gumshoos designed by then and wanted to have him reappear in SM with it as his new partner.

There's a post-game plotline in XY heavily featuring Looker. During that plotline, it's mentioned that his Croagunk died at some point prior to XY.
He also appears briefly in ORAS (which takes prior to XY). He washes up on a beach with amnesia. That's pretty much it, nothing is resolved.
