Ok look, forget what you know about the multiverse shit, this is how it goes;

Gen 1 = Gen 3 -> 3 year gap -> Gen 2 = Gen 4 -> ??? Year Gap -> Black & White -> 2 year gap -> B2/W2 = Gen 6

Now following this, all you need to understand is that the most recent version of a Gen game is the go-to one in terms of canon.

For example, the canon version of Gen 1 is Fr/Lg, and the canon version of Gen 4 is Platinum.

A nod to RSE and how they didn't have Mega Evolution in them. B/W already acknowledge version differences being alternate universes. It's no big deal. The timeline doesn't change.

In Omega Ruby and Alpha Sapphire - 3,000 war, ultimate weapon and Mega evolution is discovered.

Game Freak makes it up as they go along. When they made OR/AS, they needed to explain Fairies/Megas existing from the starting point of the Pokémon timeline, so they retconned in an explanation that those things have always existed. Then they had Zinnia throw in a little nod to the old Mega-less games, explaining them as a parallel universe.

Unfortunately this nod made people ridiculously confused, believing Gen 6 as a whole was completely not canon to the old games, and that it was an entirely new timeline, despite multiple connections and references to the other games, and the developers themselves confirming that Gen 6 is intended to be in the main (and only) Pokémon timeline.

To explain why Mega Evolution not being in the other games, well we have an answer;

Hoenn only has Mega Stones due to a meteorite crashing. Kalos had them for centuries, although the stones were much rarer. Colress in B2/W2 was looking for a method to bring out a Pokémon's true potential. An NPC in X/Y says he came to Kalos after hearing about Mega Evolution.

So effectively, Kanto/Johto/Sinnoh/Unova don't have Mega's because they had no contact with the rare Megastones from the Meteors. Even in Origins, Red receives a Mega Stone, and it's the only one in Kanto.

But with Sycamore being the first professional researcher on Mega's, they can now probably freely have Mega's being more known in future games, explaining any future Mega's in games.

In gen 2, they claim that Togepi is the first ever discovered Pokemon egg, despite random NPCs talking about how they hatch eggs all the time. You just have to accept that Pokemon has continuity errors, since the timeline stuff is just a background thing for fun.

Red and Blue are approximately 20 at the time of X/Y.

They were 11 in Gen 1, 14 in Gen 2, and then there's an unknown time skip but it's believed to be about 3-6 years, putting them at 17-20. Then another 2 years because of the B2/W2 time skip, making Red and Blue 19-22.

And "Green" isn't Canon.

Stated to be slightly older than usual by the creators, the Manga puts them at 16

Said to be just slightly older than Emma, they match the previous games as being 16.

So the only OFFICIALLY unconfirmed ages are Ethan/Lyra, Lucas/Dawn, and Rosa/Nate. The first 4 are almost certainly 12, seeing as they match the body types of May/Brendan. They probably can't be older because they emphasized Hilda/Hilbert were a few years older than previous protagonists. Rosa/Nate look slightly older, but not quite as old as Hilda/Hilbert, which is fitting because the Manga claims them to be 14. So those are probably the best guesses for those characters.

Based on the Sun and Moon characters, it appears that we're going back to the younger characters, following on from OR/AS.

Hilda and Hilbert probably aren't 16 in the games. In a Famitsu interview they're said to be middle school age, which 16 is a bit much for, and Masuda said in a random fan interview that them + Cheren and Bianca are 14.

So I'd put all the Gen V protagonists as 14 at the time of their own game.

Then OR/AS added actual Primal forms, and despite them literally just being Mega's with a new name, they didn't include Aerodactyl or any other Pokémon as Primal Reversions. A real missed opportunity.
