Ratites becoming flightless is a much more recent occurrence than we used to think, they common ancestor flew to distribute them across the globe because the fossil record doesn't make sense if they spread out on land bridges.

So currently we understand that an ancestor ratite spread across the globe using flight and then the modern ratites all independantly lost their flight afterwards.

So Doduo/Dodrio are just earlier ratites that haven't yet completely lost the ability to fly.
