Yes, this is canon in every iteration of pokemon, so it's super canon no question.
People can also learn telepathy and communicate with pokemon/vice-versa.

The games talk about eating pokemon every once in a while, but it's one of those things that if you're not paying attention you'll miss it: The SS. Anne had a menu that had bellsprout on the menu and Farfetch'd was hunted to near extinction (this was even said in the anime) due to how delicious it was.

Differences in morphology and intelligence alleviating guilt, aka; "Some pokemon are more equal than others."

A Pidgey doesn't lose any sleep over eating a caterpie.
Humans as well in the universe have always preferred to hunt pokemon even in ancient times "unlike themselves": fish pokemon being extremely popular, but even then it was done with the utmost respect.
A Human however going after anything in the psychic or fighting group (the types heavily populated by both humanoids and highly intelligent pokemon) would be something looked down upon, as unkosher/taboo or even as cannibalism.

They do this because of >Game Mechanics; otherwise in the "actual pokemon world" most water Pokemon are often at an enormous fucking disadvantage due to not having any fucking water.....or at a humongous advantage because there's water around them or nearby.

I think it varies "just a little" from fish pokemon to fish pokemon, like: Magikarp is probably capable of breathing air outside of water, but only because of it's the larval form of a "not-dragon".
