It doesn't even make sense for obstacles like trees and rocks to block man thoroughfares. So much of Gen VI was one step forward, two steps back.

You can only not overwrite them because in Gen 1 you had a single inventory for everything(gen 2 onwards items began being divided by category, including one for TMs/HMs), and since inventory had a limitation for how many items it could carry, you could deposit HMs to make space, potentially softlocking yourself if you overwrote a HM with another move and had depositted it before going somewhere that needed said HM to get out of.
There's no reason not to simply make HMs non-depositable and letting them being overwritten by normal moves
Turn them into key items that you use in conjunction with your Pokemon.
Make it so you can overwrite them with a TM when you're in a pokemon center.

By making them desirable moves. Surf Waterfall and Strength are already pretty good for beating the story, but the others need a boost. Fly and Dive need their damage increased to be worth waiting two turns to use, Cut needs to be Slash, and Rock Smash needs to be 60 BP so it can at least be used by Technician users and be a worthwhile early game Fighting move.

Just give every single move HM abilities.
Tree in your way? You can jump over it with Bounce, burn it away with a fire or electric move, or cut it down with Cut, Slash, Aerial Ace, Razor Wind etc.

Turn them into pokemon traits, and turn the current HM moves into regular moves. No reason why I should have to teach a Bisharp how to cut a tree - it should be initially able to without interfering with anything else.

Give each Pokemon four "utility move slots" that can be used for HMs. Said moves can't be used in battle (though you could still teach them the move as one of their regular four moves), and are solely used for interacting with the environment / mobility purposes.
That pretty much solves all the issues without designing the entire game to be winnable without some HM use in the field. Chances are extremely slim that someone wouldn't have at least one Pokemon in their party capable of learning at least each of the basics (Strength/Surf/Fly/Cut), but they wouldn't have to waste one of their actual moves on it.
