I think mega evolution shouldn't be as easy to activate as it is now.
To mega evolve a Pokemon must meet a certain requirement. Throughout a battle a 'rage meter' is filled (perhaps damage given/taken) and once maxed a Pokemon can evolve. After a number of turns the Pokemon devolves back and the cycle restarts.

Honestly I'd like to see Mega Pokemon retconned into forme changes and regular evolutions.
Naturally they'd have their stats and abilities nerfed to balance the game, but how great would it be to just have those upgraded Pokemon all displayed in your box, or being able to send out your favorite Mega form into battle without sitting through the activation thing every time?

This. When I first heard about it, I assumed you'd need to max out Happiness before you can mega evolve. But I guess any random person with a special rock can mega evolve whatever they want.

That could only work if shitty megas like Audino and Camerupt had their something-meter filled very quickly while broken megas like Kanga or Salamence took forever to charge.

They'd have to buff the base Pokemon to survive that many turns meaning all 40 or so Pokemon would be ridiculously powerful before evolving.
