I wish that more pokemon served an overworld purpose besides wandering around in the tall grass. I don't know how they'd fit into the story though, and would probably work better as "side quests".
For example
>An group of Elgyem and Beeheeyem harassing a Miltank farm.
>Your character is asked to deal with an infestation of ghost pokemon in a local playground. it turns out that the playground was built on a cursed ancient burial ground.
>You come upon a town which is entirely under the control of an unusually strong Malamar, which organizes human fights for its own amusement.
What other scenarios could we come up with?

All you have to do is look to the anime for ideas that would make cool side quests. Unfortunately Gamefreak seems intent on a super linear story line so I don't think we can look forward to seeing anything similar thin the future.
I would really like that OP. Half the reason I even watch the anime is to see stuff like that.

There's a route in Gen 2 with miltanks and magnemites.
Two places they've started with that is better pokemon involvement with HMs, and using that more than key items et cetera.
The other is the way you encounter pokemon. Tall grass and surfing is shit and only excusable if you're developing for the gameboy.
I would like to see more quest things like that though.

I'd be down for shit like that instead of the usual "beat each town's gym and defeat the evil team" cycle. More like a traditional RPG where you have to solve uninque problems in each town, like in FRLG's Sevii Islands where you have to defeat a "boss" Hypno to save a little girl.
