Lillie plays a big role in Pokemon Sun & Pokemon Moon. Her mother is a mad scientist who works for a financial magnate in Alola and does some dangerous researches with respect to a new special Pokemon. That Pokemon suffers a lot. Lillie cannot stand this any more so she takes that Pokemon away from her mother and keeps it in her satchel. This Pokemon is the key to the shaking secret of Legend Pokemon Solgareo & Lunala. Believe it or not, we will see in the future.

It's the third starter. She smuggled it to the festival, with the intention of returning it afterward. The joke is that the professor drags her around all of Alola immediately after the festival, so she spends the entire game trying to hide the thing from him.

It's not supposed to be a mystery. The E3 playthrough just cut out the opening where you see the setup.
