Remember the third movie where Entei was made by Unown? My headcanon is that this is similar. Dialga/Palkia/Giratina is a conglomeration of Unown. Arceus either has the ability to manipulate Unown or is also actually a mass of Unown. The "thousand arms" of Arceus are Unown.

Or the Arceus you have could just be made by THE Arceus. You don't have God, you have Jesus. It's why you're able to catch it and order it about, and why other pokemon aren't just wiped from fucking existence by it looking in their direction. It's just a weaker avatar of the real thing. The pokedex isn't wrong about Arceus creating the world, but the Arceus you caught can't do any of that shit. It can tap into the power to create a pokemon, but even then it needs the help of the unown.
