The easiest solution I can think of is to have the new mega stone "record" the which Megas it can activate through side quests. Complete the objective and the universal mega stone gains the ability to mega evolve a certain pokemon through ancient Alolan magic

They could also have a "ABLE/NOT ABLE" tag float above pokemon when you give them the mega stone, similar to evolution stones, or have all of the able pokemon in your party highlighted when you click on the item.

I think it will take some fun away from finding all sorts of mega stones in the game, but after a certain point it would plain be tedious to find 60-80 of them.

It would also be nice to know what new pokemon can mega evolve and test them out sooner rather than later

Ehh, to each their own I guess. I know a common complaint about Pokemon games is that there aren't enough side quests. This would be a great way of knocking two birds with one stone by having at least 60 side quests.

Kinda. They did syncro without bracelets but it was never a completed form and it was very hit and miss. Ash collapsed a lot from receiving Greninjas damage. I'm assuming the bracelet in SM will make syncro easier to perform and remove the side effects that Ash currently goes through.

Clement's bracelet was only a fancy pulse meter. It only measured Ash and froge's heartwaves or whatever to see at which point did the synchro start.

Ash still receives damage when Greninja takes damage. Getting knocked unconscious during a battle is a pretty big side effect.
