On the flora and fauna side, it's the region with most berry trees, followed only by Sinnoh.
There are multiple tropical Pokemon like Sceptile (Madagascar leaf-tailed gecko), Swampert (Mexican axolotl), Mightyena (African hyena) Ludicolo (Mexican pineapple), Breloom (Australian forest kangaroo) Slaking (South American giant sloth), Nosepass (Easter Island statue) and of course Tropius, the banana pokemon.

Probably has something to do with altitude and humidity.
The desert is to the other side of the mountain rage and volcano, and clouds are possibly in a lower altitude than the mountains, making it impossible for them to get to the other side. No humidity and geothermal energy from the volcano means heat.

Same thing happens in Hoenn when you think about it. The desert is between the volcano and moutains and more mountains to the other side. The entire route to the weather institute is a climbing route, with waterfalls and all. The mountains separating the desert from Fortree city must be big.
Same things happens in Chile, in the Atacama desert.

It's pretty much confirmed in interviews and such, that the first 4 regions are Japanese regions

There's also the route system

Gen 1-4 has the same numbering system for routes
Gen 5 and 6 have different numbering systems

While I think it's neat that Serebii's map was actually used in some official capacity, I don't think it's anything more than a friendly nod.

Personally I'm a supporter of the Earth globe theory; I'm aware that the region sizes don't exactly match but given the dialogue of NPCs over the course of the series I believe GF's overall intention was definitely to line the Pokemon maps up with their real world inspirations.

If there's a continental distance in something like that, chances are there are massive distance differences elsewhere.

There is a huge chance of Deoxys being created from the Kalos Civil War, since its Pokedex entries talk about being hit by a laser. Moreover, meteors in ORAS are Megastones, and megastones were established to be created from Xerneas' and Yveltal's power. A meteor impact in France would never send debris to southern Japan.
If the distance is changed for that, the placement must be different.

Unless Pokemon is some post-apocalyptic real world where Groudon, Kyogre and Regigigas decimated continents as we know them and only information was left from those places were cultural, then those are just references that the real players could understand. Giving real names to those locations is like making Star Wars aliens speak English. It's not what they speak in reality, but the media has to have meaning to the audience.
