This, my rule is to always catch my mons in premier balls, and legendaries in pokeballs. I would catch them in Premier if we weren't being handed out legendaries in common pokeballs.

My system is this:
>mascot Legendary in Master Ball
>every other Legendary Pokémon in Premier Balls
>every other Pokémon in Poké Balls

Of course there are exceptions like Cherish Balls, but those don't bug me. What DOES bug me are event Pokémon that are given random balls like the Plasma Deoxys that came in a Dusk Ball.
