Since Mewtwo's backstory heavily implies it's a genetically engineered clone, we can reasonably assume that cloning tech in Pokémon is similar to real world cloning tech. In other words, the cloned and genetically enhanced zygote was implanted into a surrogate mother (in this case Mew). This would imply that Mew has a natural womb or at least a womb-like structure implanted into it. Maybe the technology wasn't good enough to produce an artificial Pokémon egg.
