I really like this idea. I think something like "more rarity, bigger color change" would be pretty cool. Something like pic related.

That way, there is still a chance of getting a special pokemon, but if you want some bigger changes to the color palette, then you'll need to be luckier.

Also, when your shiny pokemon is sent into battle, the amount of sparkles that appear would differ with the rarity. Common would have none, uncommon would have 1-2, rare would have 3-4, and ultra rare would have full sparkles.
