I actually didn't know the game would give me a free Lucario so I wasted my time searching for a well natured Riolu and training it. It felt so shitty later when I got that free one, like I did a lot of work for nothing. Either don't make Riolu available in the wild or don't give the player a Pokémon they may already have in their party. It's not that hard, GameFreak.

What happened between Gen 5 and 6 anyway? I'm not saying Gen 5 had a great story, by non-pokemon standards, but they showed that when they put effort into it, they can make it work. So, once again, what happened?

I legitimately believe they rushed it to make a deadline. Between that and trying to sandwich in THE MYSTERIES OF MEGA EVOLUTION they didn't have time to make a solid story, so they half-assed it.
Another part was probably Team Flare. They had no direction, and I believe this may have been due to Yeveltal and Xerneas having nothing in common when it comes to... whatever the hell they tried to do, so they were exceptionally vague.

3D happened. Until now the graphics were relatively weak and they were never the focus, so they used to kinda-sorta try to make decent story. But then XY came along, introducing fully polygonal environments and NPCs, and all the resources went into that. XY literally went out of its way to make everything look as spectacular as possible ditching the story in the process, to the point that the story revolves around beauty itself. It's like you get into the game with the mindset of "alright, let's see what kind of story this game has", but the game goes "DUDE! 3D! LMAO!".

The thing though is that Gen 1 basically had no story. Meet professor Oak, get a Pokemon, encounter gym leaders, get badges, fight your rival from time to time, and suprise! he's the league champion, beat him, win, and it was fucking good shit.
I believe the reason X/Y's story was bad was because like you said, too much time spent on 3D, however they still tried to make a good story with the limited time they had, and failed, giving us the the mess that was X/Y.
The should have realised they didn't have enough time to craft a good story, and instead of even attempting, give us a simple story like Gen 1 instead. They did not do that, tried to make a story, ran out of time, and it became butchered because of that.
Here's hoping the next game's story is actually semi-decent.
