Ruby was an established strong trainer from when he was younger. He's in the same boat as X but unlike Ruby, X hasn't been trained by Steven and Wallace, two Champions. I'd say Ruby and Red would be the strongest. Gold or X would be the next strongest. The other protagonists don't compare. Black, Diamond, and Lack-two just aren't as accomplished.

That's ignoring the fact that the protagonists only acquired dexes through special circumstances. You keep saying common knowledge as proof, but that only seems like a latter addition, whereas protagonists being personally given the dex- and no sign at all that common people had them- serves as indication that dexes weren't common, at least in the older games.

Why exactly do you think that they confirmed this in the newer games? If it was really meant to be special as you say, then they would have just kept it that way. Pokemon Special is known for changing various things in the games, so this is no exception.

Yeah, that specific eevee was a special case, due to the rocket's experiments, it's DNA was very unstable and could change evolutions, but it was painful.
Red explained that it's DNA stabilize after it evolved into Espeon.

Is Special's timeline that much different from the games?
I work off the assumption Gen I/III — Gen VI has been 10 years, but that's assuming 5 years passed between Gen II/IV and Gen V (enough time for the TR Grunt to start a family and have his kid). Strictly by what's been stated the whole series takes place over just 5 years, putting Red at 16 by BW2.

Special's timeline is definitely fucked up after HGSS's revelation that it took place BEFORE DPPt.

RGB > Y > GSC > RS > FRLG > E > HGSS/ORAS > DPPt > BW > B2W2.
There's a timeline on Bulbapedia which helps a bit.

And we still don't know where XY fits on the timeline.
