We know that this was Tobias' first time at the pkmn league.
While Ash has been training Heracross for 2.5 leagues and was already on par with his league worthy pokemon from Kanto when he caught it. Also it probably did a good amount of training by itself when it was at Oak's lab.

tl;dr There is no possible way that Heracross is lower than the Darkrai

You forgot to take into account that Tobias used his Darkrai in EVERY league battle he was in. That seems to indicate that "Darkrai sweep" is his go-to strategy. That thing was probably hilariously overleveled compared to the rest of his team.

Meanwhile, Heracross usually took a backseat to the starters in Johto, despite being stronger than them.
