Rayquaza's Japanese name is pronounced Rekkuuza (レックウザ, not Reikuwaza (レイクワザ). They retroactively decided to romanize it as "Rayquaza" to match the English name (as they do with most legendaries' names) but Rayquaza is still pronounced Rekkuuza in Japanese.

As for Xerneas, you're correct that the Japanese name is Zeruneasu (though again, it's still romanized Xerneas like in English) but that doesn't match the English pronunciation either. Both "e"s in Zeruneasu are short whereas the second "e" in Xerneas is long. It's also different in French and German, where the "kser-nee-us" pronunciation is actually correct because that's how they pronounce initial "x".

Even if the names are spelled the same in different languages they're adapated to each languages phonology. If you think that's somehow "wrong" because only the original Japanese counts, then you're also wrong if you pronounce Rayquaza as anything other than "Rekkuuza" because that's how it's actually spelled.
