New 3DS has better 3D rendering so it doesn't cut/blur out at certain angles. Aside from that, it has a C-Stick (really a nub), rearranged the cartridge and stylus location, switched to a MicroSD mounted behind the battery compartment and improved cameras. The regular sized N3DS also comes with the ability to interchange faceplates (such as the ones that will be included in the bundle)

games are supposed to take advantage of the new C-Stick but so far, only a handful of titles have utilized it.
