Antagonist organization simply wants to preserve their region's culture from outsiders and actually intelligently uses the strength of bonding with all types of Pokemon to maintain their control over it.

Surprisingly, my brother who knows much more about what makes good games or writing thinks this is actually really good. I personally think it's decent and mildly interesting at best.

But if I had to throw a story into it, there's tons of stuff to choose from. Example 1: Distortion has started popping up in the world, and there are portals to it in random places. The MCs would inevitably go through them, explore the distortion world while going out other exits into random parts of the world, potentially even in different times (since time doesn't technically flow in the distortion world).

I've been inspired to write tons of fan fics (never had the motivation to actually get working on them), so I could write up these all night. Will do if others are interested.

Another: Due to some time travel shenanigans, when Kyogre and Groudon fought, Kyogre won and flooded most of the world. The only land is a bunch of mountaintops that are now small-ish islands (when I finally played Wind Waker I got really booty-tickled). Basically, a trainer travels in time from before the events of Kyogre and Groudon and is picked up by a crew of explorers (more explanation is possible, just don't want to get too detailed). Pokemon are pretty rare, and Poke Balls are even rarer. There's a lot more humans with powers tied to the sea (due to some Manaphy shenanigans), and the MC finds out why time was tampered with to cause the flood, and he also learns how to reverse it without killing all life as they know it.

Another takes place in a region where a monarchy still exists but there's a lot of instability due to percieved injustice by the monarch. The reason nobility still exist is because legendary Pokemon obey the families (due to a great alliance in the past). The MC's hometown was destroyed when he was young by some legendary Pokemon (secretly under orders of the nobility) and he gathers a team to kill the legendary Pokemon, but a dynastic civil war ensues. He also happens to run into a noble girl who's like 18th in line to the throne (so not too important), but there's a vigilante group killing as much royalty as possible, and she ends up being the heiress to the throne. She goes through a ton of development and is able to bring peace by overseeing the beginning of democracy and what-not, but not after a titanic struggle.

Another one takes place in a once very volcanic region. The MC is part of a guild (think Final Fantasy Tactics Advance type but with Pokemon). This guild is run predominatnly by idiots, but after shenanigans, the MC has no choice but to join. His best friend goes missing while exploring underground cities of the "Ancient people of the Earth," and this starts him on a path of learning the supposedly extinct ancients managed to survive extermination from the "Ancient people of the Sea," from a war back in the day, but have surfaced because Heatran forced them out of their homes deep in the Earth's crust (they survive on a super macguffan). The MC also gets tied up in events dealing with the a girl with natural bright blue hair, who a Manaphy hatches for. She is able to enter the "Ancient Sea Temple" which contains powerful legendary Pokemon that were locked away. Shenanigans ensue and those legendaries are freed, and the country goes to crap, while the army of subterranean Heatran cause volcanic eruptions all over the region. MC and a second MC (who emerges from a whole different conflict) bring balance by flooding the Heatran army.

MC wakes up in the Pokemon world, not really sure what's going on. He's assigned a mentor trainer who has some badges and has been around for a while. He does regular trainer stuff, but notices occasionally that other trainers disappear and are never heard of again. After his mentor wins a gym battle she's tried multiple times to win (she's in tears at the victory) a great flash of light occurs and she's never seen again. The MC gets really freaked out, and when he goes to an underwater city, shenanigans ensue and the place floods. While there he sees the entire thing "reboot" and learns he's in a virtual world made for coma patients, and when people disappear they either die or wake from the coma. The villain is a man who loved the world so much he didn't want to leave, so he broke the virtual world coding (got into a "distortion world" if you will) and uses it to cut off the possibility of people waking up or dying. The MC and helpers have to stop someone who can hack the Pokemon world.

Another would be a straight up mafia story, where rival gangs are competing for control of a very corrupt city. The MC rises through the ranks with notorious deeds, and ends up becoming the #2 of a boss whose family was nearly exterminated. Tensions rise when Team Rocket backs a former mob family's takeover of the city, the gangs have to unite and cooperate with police to fight off an invasion.

It would start off like the typical Pokemon game, with you getting your Pokedex and going through the Pokemon League, having a rival meeting an evil organization that wants to take over the world blah blah blah

But once you get your fourth badge, everything starts taking a drastic turn, an even badder organization comes around, Pokemon start rampaging throughout the region, the rival starts going down the wrong path where he/she sooner or later starts to outright hate you/antagonize you, you team up with the first evil organization who actually was a neutral party all along near the end of the game, and the game ends with you beating the leader of the badder organization.

Post game is getting the 4 other badges and taking place in a tournament like in the anime, instead of the elite four+champion thing.

After a while your Pokemon actually turns against you except for 2-3 of those closest to you.

After defeating and containing your own and others' Pokemon, you discover that the evil team you beat in the story managed to somehow hack into the Pokeballs, causing the Pokemon to turn against humans (except for their own, obviously).

Only reason those 2-3 Pokemon stayed on your side is:

I have had many ideas, but here's one I don't really plan on acting on any time soon:

In the wake of the Rocket uprisings in Kanto and Johto, the relationship between the regions is frosty. Two groups have emerged and vie for power: The Indigo Collective, who desire to unite Kanto and Johto under a single banner, forming a single super region; and The New Bark Movement, who desire complete independence between the regions, establishing a new Pokémon League to this end.

The player character hails from a small town north of the Lake of Rage, and though their journey begins as nothing more than a simple research project for the remote Professor Elm, they get caught up in the conflict. Depending on which side the player takes, they can either arrive at the New League as an ambassador advocating for secession or as a conqueror in the name of unity. Which will you choose?

As you go through the new region collecting badges, hoops start popping up, sucking you into various locations from older regions, where you must complete a quest in order to help Hoopa find the Prison Bottle.
The antagonist team wants to stop this from happening because they believe it is evil.
You find the Prison Bottle and unleash Hoopa Unbound and all is well as it joins your team.

POKEMON ZERO

A prequel to RGBY where Giovanni (or "Gio") is the good guy and his old friend Sam Oak conducts research on Pokemon for Silph Co.

As Silph Co conduct large experiments and search for the rarest Pokemon Mew, pollution rises in Kanto and you must fight to stop it.

Eventually Gio's mother Roquette is killed by cancer. Mew approaches Gio to comfort him. Sam Oak uses Gio as bait and eventually Mew is captured by Silph Co and thus creation of Mewtwo begins.

Gio and his friends collect a group of activists to help fight the corruption against the Kanto region and the man that ruined Gio's life: Professor Samuel Oak. The activists turn extreme and become Team Rocket.

After the events of the Delta episode, implied to be a hundred years before the start of the maingame, an alien organism manages to reach the Earth relatively unscathed. Said organism manages to settle into a mountainous region, and slowly begins to eat and consume people and Pokemon. It begins to create fake humans and Pokemon, and, soon enough, infiltrates that region's political structure altogether, with plots to eventually dominate the world, consuming everything in it, and using Deoxys to travel to more planets for sustenance.

You, at the beginning of the game, are unaware of all this, but are eventually thrown into it after the town mayor releases a group of artificial Pokemon and humans on the town. Probably very little emphasis on gym battles and/or any sort of league, if at all, but eh.

When you get there, his father is being kidnapped by [evil team]. He tosses you three pokeballs before they take him away. A grunt picks up your opposing type and your friend takes the third. You fight the rival grunt off while your friend runs after [evil team] to save his dad.

Later, you run into [the regional professor], who tells you that [evil team] is capturing strong trainers and trading them away. A few gym leaders and the champion have gone missing. He asks you to help find them and to collect data on the pokemon you encounter on your journey.

The evil team plot is to take over the region by using mind control devices to make strong trainers fight for them. In their hideouts, you fight grunts and mind controlled ace trainers/other "strong" trainers. A couple gym leaders are fought at the end of team hideouts for their badges instead of at gyms.

You fight the mind controlled champion, at the end of the evil team plot. Turns out the evil leader is a total nerd pushover, which is why he used other's to fight for him. The champion reveals that he has hidden his main team from [evil team], and was only using his secondary pokemon, but is still impressed with you and steps down.

For the real champion fight after the elite four, you fight your friend who you've had friendly fights with along your journey to stop [evil team].

The post game concerns the grunt who took your opposing starter. After you become champion, you find out that they have reorganized the remnants of [evil team], but with a new philosophy that they must eliminate all the strong trainers with their own strength. As the champion, you go around and stop them from crushing all the gyms and elite four, sometimes have double battles partnered with old gym leaders.

Play through Kalos beating the Gyms but be unable to beat the E4 because they are out fighting an Evil team of some sort. Get on a plane and go to Unova, fight the gyms there start seeing some resistance from the Evil team. Upon beating the E4 in Unova, you get a call from the Kalos league saying they are ready to accept your challenge.
Head back beat Kalos league, during the Hall of Fame induction the leader of the Evil team shows busts in and steals your team of Pokemon.
Turns out they've also hacked the Pokemon storage computers and you, as well as many other trainers have lost their Pokemon. (You cannot use any Pokemon you trained and captured up to this point)
You head to Kanto where Oak gives you a new Starter and Bill gives you access to a special Storage System designed just for you. You head through Kanto looking for hints about the evil team, all while fighting the Gym Leaders to make your Pokemon strong enough to fight them. Head to Johto continuing on their path and earning the badges. Beat the E4 of Johto+Kanto and find out the Evil team is in Hoenn. Head to Hoenn, straight to Sky Tower, Evil team leader faces you at the top. The team he uses is the team you beat the Kalos E4 with. After you beat him you get your team back and Lanette calls you to tell you the Storage System is functioning properly again, giving you access to all the Pokemon you had in the first 1/3 of the game.
Get Hoenn Badges while fighting remnants of the Evil team. Beat E4.
... I got nothing for Sinnoh because all your Pokes will be OP by now. Something, something, something, 3V1 battle against the bad guy using "Arceus" (actually has stats way higher than Arceus has a modified version of Color Change ability and uses different attacks depending on its type)

Antagonist organization creates a giant airship with the intent of doing something evil. Playing as either a trainer riding a Mega Charizard X, a Mega Salamence, or a Mega Pidgeot, it's your job to battle your way through the skies of whatever region you're in, shooting down Pokemon or trainers that get in the way of you stopping said evil team.

Basically a spin-off game that plays like a shmup.

There'd be a lot of funny and subtle ways to make it clear that this "Pokemon universe" is just constructed, and that would be the basis of the lore and interest in the game.

Story-wise, the MC would be tasked with filling out a Pokedex -- not as a side or endgame mission, but as the main thrust of the game. Every town would have a stadium similar to the Stadium games. They'd also have gates between them with things like tolls/passcodes as protection. In order to go from town to town, you'd have to call up your Professor and verify that you're making progress.

There wouldn't exactly be a set of evil characters. There'd be some background/lore stuff happening with, say, a Rocket-esque group. But of the very few elements of "actual" story, it would revolve around little groupings and factions of Pokemon who'd react to Pokemon in your party. And beyond that, you might have NPCs assist/complicate your interactions with the professor, making town-hopping much more difficult.

My time has come. First, the basic mechanics of Pokemon Unlimited:

Now the main part:

Player character is typical, battle hungry, and trying to be a champion while taking out thugs/small time crime rings along the way. You have a competent rival who also brings one of his best through the regions. You both battle all along the journey and have fight-beside encounters with region-specific player characters at key locations (Red and Blue at Nugget Bridge, Gold and Silver in Dragon's Den, Brendan/May on Route 110 and vs Wally at Victory Road, etc) as they go about the journey we played before. Eventually you discover there's a Team Rocket-esque organization that permeates the major brands and businesses worldwide. After clearing the E4 the 2nd time you are approached at your home base by Looker to help stop the organization in the 3rd region. After the 3rd E4 you receive a call to meet a bigwig of the Organization who shares the plans and convinces you to join and help spread the influence in the 4th region by promoting their products as a world famous pokemon trainer. Onset of the 5th region you are approached by Looker and Bigwig to commit to either join International Police Force or Organization. 5th and 6th region you're fighting the opposite choice, and your rival fights in the opposite one in 6th region. After clearing the 6th region you unlock a Battle Frontier like area where you can use any of your pokemon and getting the 8 emblems unlocks the Ultimate Trainer Challenge. This is a gauntlet of the 6 E4 champions, who when beaten unlock the Trainer's Paradise where you can refight all the main trainers and their rivals, IPF/Org leaders, the gym leaders, and the various Team Bosses
