Basically the surviving black's, which is only a few of them, end up giving in to the magus association. Fiore works out a deal so they don't all die after their little rebellion, but the homunculus that formally worked for them either abandon them or get adopted by members who then take over their house hold because 'Fuck you we ain't nobody's slave'.
The red's all live other than Amakusa and Kairi, but Kairi dies kinda happy so it's fine.

Neither Nanaya and Ryougi are non-human. They were pretty much the only families that didn't let themselves get fucked up with demon blood and shit.
The Nanaya training grants great reflexes on demand. Ryougi instead uses "self-hypnosis" in order to enter into the proper state. There's also the split-personality thing that they desired in their heirs.
Nanaya didn't have a set "goal" in terms of what they were training. Ryougi, on the other hand, were explicitly working for the goal of eventually producing Shiki - a person with the Origin of [Emptiness] and the perfect split personality.
In terms of basic combat functionality, Nanaya hold the advantage. However, they're still hopelessly below the sort of things they were meant to fight - as demonstrated by Kouma completely annihilating their entire clan. The Ryougi's as a whole have likely been historically worse off, but it's hard to say, since they pretty much stopped hunting demons, and all of the training was more tradition than anything else.
Shiki (Ryougi) is certainly more dangerous than her counterpart, though. Strictly speaking, her weapon training is superior - as far as we have seen, Shiki (Tohno) has never exhibited weapon training outside of a knife, which is a massive reach advantage. Against an enemy that can constantly see lines of death without being brain melted, he's also at a huge disadvantage, since all it takes is one hit for him to lose a limb, or killed.
This extends to fighting enemies as well. Strictly speaking, without an ability to deal with magical attacks, Tohno is limited primarily to enemies which use physical attacks. Against something like Mystic Eyes of Distortion, he has no chance.

Even at the end of the fight it's made clear that Karna's in a better condition than Siegfried, whose entire body is covered in small cuts, and that's despite Siegfried having a master there to continuously provide healing support whereas Karna only had natural regeneration to rely on. And that was Siegfried at his absolute best, actively supported by a master and supplied effectively inexhaustible mana by homunculi batteries, while Karna was fighting solo with only the remote mana supply of his master.
Siegfried was obviously edged out in skill from the very start of the fight. And even with a major logistical advantage Siegfried was more bruised up than Karna by the end of it, even if neither of them had any major injuries to speak of.

Touko's puppets are literal perfect copies of herself. Not just in body but in soul. She even got a Sealing Designation from the clock tower for her puppets, it implies that no one else can achieve this level of perfection in the skill, because it is not something that can be learned. She says that when she created the first puppet she realized that she as an individual is nothing more but just one more puppet. It's a nihilistic thought with a very sick sense of humor. Basically she's dead, the original might have been dead for a long time, but it doesn't matter. She's one of the few magi that achieved immortality in a way.
She's really fucking powerful, let's also not forget that she has some of the strongest Mystic Eyes in Type-Moon. She has "magical mirrors" inside her eyes that amplify her Mystic Eyes of Enchantment by a literal infinite amount, she could probably stun servants with them.

Let's not go overboard here. It's been explicitly said that her and her sister are both fucked in a battle against Servants, especially someone like Caster or one with Magic Resistance.
She's not even that strong as a combatant - it's the familiars and the fact she doesn't fucking die that makes her a threat. Like that thing she sent after Alba that Araya said could eat the entire apartment complex.
Of course, a big monster doesn't mean shit to Servants, considering that Heroic Spirits are Heroes, and Heroes kill Monsters.

Outside of MEoDP, the best Mystic Eyes against a Servant would probably be that girl from KnK3. Unless the Servant explicitly knew what she could do beforehand, I imagine she'd have a pretty strong chance against most of the weaker ones. Especially once she achieved full Clairvoyance and bridge-snapping power at the very end.

It's not a defence buff so any NP that ignores defence won't have any better effect. It just reduces damage takem by like 90%. It's better to stack poison like, fire and have CEs that add a set amount of damage.
