I think it's mainly because Makoto is in this weird position of being a watershed character that people either love or hate, so you're almost guaranteed to get (You)s no matter what you post about her.

She's also in a unique position where she can be considered both strong and weak. If you talk about a girl being raped there's usually two ways it can go. If it's Mitsuru/Chie/Naoto/etc. then the story ends with "and then the girl just fucking murdered everyone who hurt her the end". If it's Fuuka/Futaba/Haru/etc. then the story ends with "and then the girl cried a lot and got depressed the end". There's usually a pretty clear division between 'weak' girls and 'strong' girls who are either used to abuse or would get their revenge at any cost. So it's kind of boring unless you get into mindbreak and other weird shit.

Makoto is in this weird grey area because she talks a big game but starts quaking in her boots whenever shit actually goes down. She's not used to being a victim, and she's not used to taking revenge either. Once you write a Chie rape story you've also basically written a Mitsuru/Aigis/Ann/Naoto rape story. Once you write a Haru rape story you've basically written a Fuuka/Yukiko/Futaba/Kawakami rape story. But with Makoto you can do it over and over and get something different each time.

The whole deal is that the PT had no real options. They knew they were dealing with an enemy who had way more resources than them and knew everything about them. If they let slip that they knew about the conspiracy they would have all been immediately killed.

The risk of killing them is greater than the risk of keeping them alive, but only if they know nothing.
