The Stormcloak rebellion is what invited Thalmor agents to start doing the job that the Imperials said they would in the White Gold Concordat and promptly did their best to not comply until the Stormcloak rebellion forced the Imperials to comply with the Thalmor. That the Stormcloak rebellion is continuing or that they end up winning is a benefit to no one but the Thalmor.

Also not openly supporting Hammerfell is a similar political move. You can bet your last septim that the Empire is secretly supporting Hammerfell. Hell I wouldn't be surprised if Tullius was intended to eventually "desert" from the Legion and aid Hammerfell had the Stormcloak rebellion not occurred.
