I'm not sure if the game wants us to think that her aikido is a joke or not. Makoto brags about knowing it so that she looks like she's capable of taking care of herself, but Mona shoots her down and says it's not likely to help her against the shadows and Makoto herself was the one being held to the floor when they met Kaneshiro. Plus she primarily uses brass knuckles when she fights, likely because it's not practical for her to throw a shadow as her physical attack.

She was able to figure out the rest of the cognitive world once they explained it to her, and somehow was able to conclude that sending a calling card was what made a treasure materialize into a physical form. The point I have a problem with is that she just walked out of an unfair fight right before they took her in with the Nav and still said that, but I could chalk it up to her wanting to prove that she's useful to the group and being reckless enough not to see how dangerous both situations were.

The way the whole scene was written I think that was the point, but it gets ignored because right after she gets her Persona she becomes the most competent member of the group, when she was less so before.

It really isn't easy, having to balance detail with length and finding ways to keep the reader interested in what's going to happen. If you want a tip, try using the reader's senses to paint your scenes: describe smells, colors, temperature, maybe even texture if applicable. The more you can immerse your reader in, the more they feel invested in your story

It's also important to get the character's tone right, be it by inflections, contractions, vocabulary, etc.
It's also nice to not just put line after line of dialog, try to put a line and than write a short line about how they said it or how the other party reacted to that. Not only does it make things easier to follow but it gives you a chance to expand on the characters non-verbally or even do some exposition.

Now, keep in mind I'm just talking outta my ass here, there are legit writing techniques that I don't know because I'm just a amateur. These are just how I personally like to write.
When going for descriptions or long spots of narration, try to give detail about the situation and the enviroment (you can also have characters comment on it for ease) but don't describe absolutely EVERYTHING, because that makes the read boring and a chore. You want to paint a word picture but let the reader fill in the minute details to personalize the experience and make it more interesting. Also, don't be afraid to omit some things in order to make it a surprise for the reader, having the chracters refer to it vaguely to keep them guessing. And learn pronouns and other ways to refer to characters. Having (name) (name) (name) or she she she, they they makes it tiresome to go through

That works too, since Magician is associated with Trickster archetypes and it's stated the protagonist is one by different characters.

But I do think P5's theme of rising out of ruin and having new hope still fits the protagonist himself as well. The start of the game has the protagonist having his life torn apart and having to start over in a new place while he's on probation and rebuilding his reputation. It's about coming back from ruin and rebuilding and having hope that your life will change for the better from now on.
