It's because Mondo is presented as this really mean and intimidating guy who only really shows his soft side when you're alone with him or ridiculously close to him(Makoto's FTEs and Ishimaru's Chapter 2 interactions clearly back this up.)

So since Makoto's FTEs with him are optional and a lot of the characters in the game react to Mondo and Ishimaru's friendship as "annoying" it leads the majority of readers to believe he's just not likable. So when he kills Chihiro, most don't care whether or not he was being noble or was trying to treat him with respect or gave himself in. The anime adaption which a lot of people tend to watch in favor of playing the game also didn't do him justice, actually having him cry from the regret of killing Chihiro which only makes him look like the type to cry when things don't go his way which definitely is not how the game presented that. I've even seen people say Togami, the guy who bullied Chihiro to begin with and then proceeded to play with his dead body, treated Chihiro better which is pretty amazing. And all of this just because Mondo gets mad when people insult him.

Meanwhile, Gundam's a dork in comparison. While he does make bold claims of being some kind of menacing entity with dark magic, end of the day everyone doesn't take him seriously. The majority treat him as a joke(including Hajime). However to not make him seem completely pathetic, they have his hamsters to show you he is a compassionate/kind person and his eventual friendship with Sonia gives the reader the idea that he is a good person.

So that's probably why Gundam(and the majority of the DR2 kids) are seen more positively than DR1's counterparts, because DR2 really goes out of it's way to spin positives to everyone's flaws, so it's impossible to see them as bad. Meanwhile DR1 let's everyone's flaws be made clear and they own up to them, which leaves readers questioning if they were good or bad people.

This is very well said, actually. I like both Mondo and Gundam a lot (first favorite DR1 character and second favorite DR2 character, respectively), but I always felt the DR1 cast flaws were handled a lot more realistically, I guess, even if they're not as immediately likeable on the surface. I'm starting to feel like DR2 was only really better in terms of gameplay and small quality-of-life tweaks, and in the end it's still a VN so that's not saying much.
This is the first I've heard of people thinking that Togami treated Chihiro better than Mondo, though. Like, what? Togami didn't kill him, sure, but he did nothing but shit on him while he was alive and then mess with his dead body. Even with the anime adaptation doing a bad job of portraying Mondo I have no idea how delusional you'd need to be to believe that.

It's true though, although it may only be a tumblr and reddit thing.

However, it's clear why the DR2 characters were portrayed so positively and it's so that the eventual twist that they were all Ultimate Despairs comes to light, it hits the reader like a ton of bricks.

I've always felt that the DR2 kids don't have much interesting to them. They do have some pretty shitty backstories and entertaining personalities, but as actual characters, they lack flaws. And I don't really call a shitty backstory enough to be interesting. It's one's actions about how they handle the shitty backstory that makes them interesting.

Unfortunately for the majority of the DR2 kids, they do nothing about their situations, with a good chunk using Hope's Peak as an opportunity to quickly resolve their problems. The only two characters that come to mind who actually worked or tried despite their backgrounds are Akane and Nekomaru(ironically the least popular DR2 kids).

So yeah, the only interesting thing about the DR2 kids that keeps them from being a bunch of anime tropes IS that they chose to become Ultimate Despairs. It's what saves them from being cinnamon rolls that can do no wrong. Unfortunately DR3 took this from them, so now for me personally at least, they're just uninteresting and I seriously hope they do something for the DR1 and DRV3 kids.
