Sub-Saharan Africa on the west coast just isn't very strict, and are pretty much secular states.

African culture is very different from Islamic culture so it never became like the Middle East.
It's a mix of African culture with Islam.

Horn of Africa and Northern Africa are somewhat different but those areas are much closer to the Middle East and are different people with different cultures either way.

I've never actually played EU4 but I did see this video about Byzantium and I had a few questions regarding it.

So from what I can tell the Ottomans have a significantly larger military than Byzantium. To counter this Byzantium took control of an island territory of the Ottomons who then sent their entire fucking military to retake it at which point Byzantium destroyed the Ottoman transport ships trapping their army on the island. At that point Byzantium was seemingly free to stomp all over the Ottoman lands unopposed.

Am I correct in all of this? Also is this what the game is usually like? It seems absolutely mental.

You should only ever collect if you have power in disconnected nodes. As an european nation you can easily colonize in malacca, but if you don't have enough merchants to steer trade in every node up to your main one, it's much better to leave one collecting there, otherwise the trade power will literally go to waste.
