Chaotic and True Neutral are the alignments of self-interest, Atalanta didn't have anything to gain from helping Jack. As the weakest front line Servant in Red, she had the most to gain from Jack's death, because when she finally shows up it's made clear she' a legitimate threat to the rest of the cast.
Atalanta follows her own code which is neither objectively good or evil, even when it is her self interest not to. Lawful Neutral is the best alignment for her.

Talking about what ifs and maybes is a complete and total waste of time. Atalanta did not see a bunch of orphans about to be melted, and as powerful as she is she cannot actually go out and save every individual child ever by her own hands, which is the entire reason she is in a grail war in the first place.
