Because they saw them kill someone publically, which made the fact that they were essentially magic and could do whatever they wanted abundantly clear, which made them fear them.

It's like having a powerful belief that god exists, then actually seeing god smite someone horrifically in a way that teeny human brains can't understand and becoming terribly afraid of them.

Spinoffs aside, I'm damn sure they're going to do a SMT4 Apocalypse and have a straight up sequel for P5 within the next 2 years.
